The Swiss player was suffering from a back injury and Nadal continued his impressive come back adding another win to his checklist after a 6-4 6-2 victory.
"After seven months away, I am happy to be in the semi-finals," said Nadal, who faces Tomas Berdych in the last four. Two weeks ago I didn't know if I can be here, and now I am in the semi-finals. I have a lot of positive energy. My movement was much better and I had a good feeling on my forehand."
Also at Indian Wells Juan Martin Del Potro was too much for Andy Murray, who has been dumped out of the BNP Paribas Open after a 6-7 6-3 6-1 defeat to Del Potro.
After the match Murray said: "It was a tough match. He played like someone that's won a lot of matches recently."
Juan Martin Del Potro will now play Novak Djokovic in the semi-finals at Indian Wells. The world number one defeated Frenchman Jo-Wilfried Tsonga 6-3 6-1 in just 51 minutes in his quarter final match.

Stosur said that a calf problem meant that she couldn't play her quarter-final match against Angelique Kerber. Defending champion Azarenka then withdrew with an ankle injury, giving Caroline Wozniacki a walkover.
During a press conference, Azarenka said: "I'm extremely disappointed because I feel I'm playing really well right now, I tried absolutely everything I could, but I have been advised by the doctor, by my own team, that it's just a very, very high risk already."
Caroline Wozniaki and Maria Sharapova will face each other in the final at Indian Wells. Wozniaki battled against German player Angelique Kerber 2-6 6-4 7-5 to set up a showdown with Sharapova. Maria had an easier time reaching the final with a comfortable 6-4 6-3 win over Maria Kirilenko.
After the semi-final match Maria Sharapova said: "The first set was a little shady; the second set was much better. Today I was happy that I did a few things much better than I had to."
